Book excerpt: The fact that none of the known DNA polymerases is able to initiate DNA chains but only to elongate from a free 3' -OH group raises the problem of how replication is initiated, both at the replication origin and on Okazaki frag ments. It was first shown by A. KORNBERG et al. that a general mechanism to initiate replication is through the formation of an RNA primer catalyzed by RNA polymerases or by a new class of enzymes, the primases (KORNBERG 1980). This mechanism, which can be used in the case of circular DNA molecules or linear DNAs that circularize or form concatemers, cannot be used at the ends of linear DNAs since the RNA primer is removed from the DNA chain, and there is no way of filling the gap resulting at the 5' -ends of the newly synthesized DNA chain. In some cases linear DNA molecules contain a palin dromic nucleotide sequence at the 3' -end that allows the formation of a hairpin structure which provides the needed free 3'-OH group for elongation. This mechanism, first proposed by CAVALIER-SMITH (1974) for eukaryotic DNA repli cation, was shown to take place in several systems (KORNBERG 1980, 1982). Another mechanism to initiate replication consists in the specific nicking of one of the strands of a circular double-stranded DNA, producing a 3'-OH group available for elongation (KORNBERG 1980).

Chapters in that series contained physical-genetic maps but very little DNA sequence information. Now the complete DNA sequence is known for some phages, and the se quences for others will soon follow. During the past 10 years two phages have come into common use as reagents: A phage for cloning single copies of genes, and Ml3 for cloning and DNA sequencing by the dideoxy termi nation method. Also during that period the use of alternative sigma fac tors by RNA polymerase has become established for SPOl and T4. This seems to be a widely used mechanism in bacteria, since it has been implicated in sporulation, heat shock response, and regulation of nitro gen metabolism. The control of transcription by the binding of A phage CII protein to the -35 region of the promoter is a recent finding, and it is not known how widespread this mechanism may be. This rapid progress made me eager to solicit a new series of reviews. These contributions are of two types. Each of the first type deals with an issue that is exemplified by many kinds of phages; chapters of this type should be useful in teaching advanced courses. Chapters of the second type provide comprehensive pictures of individual phage families and should provide valuable information for use in planning experiments.

Multiple alignments were combined with a predicted 3D-structure to reveal regions of both high and low conservation. Viewed in a phylogenetic framework, many gokushovirus MCP clades contained samples from multiple environments, although distinct clades dominated the different sample types. Some environments, particularly pelagic sediments, appear as hotbeds of gokushovirus diversity, while freshwater springs were the least diverse. The second chapter used the same primer set to detect gokushovirus communities at 0 m and 100 m depth in two seasons from three years at the Bermuda Atlantic Time- series Study (BATS) site. As a result of twenty-six years of constant sampling, the annual hydrodynamic cycling of BATS is very well understood. This wealth of knowledge allows us to hypothesize that the winter deep mixing layer will act to connect the viral communities between 0 m and 100 m. Conversely, in summer when stratification occurs, viral communities at the two depths will become divergent. We find compelling evidence to support this hypothesis. The final chapter of this thesis details continuing efforts to characterize the first non-tailed, single-stranded DNA, temperate phage to infect a member of the globally important genus of marine autotroph, Synechococcus. Efforts undertaken have spanned genomic, metagenomic and proteomic methodologies. The lack of culturable, phage-host model systems for small, single-stranded DNA phages is today one of the most glaring impediments to increased understanding of these viruses. In combination with the data presented on environmental diversity, steps taken towards establishing this Synechococcus phage as a culturable model system makes this thesis a major contribution to the understanding of environmental ssDNA phages.
